sometimes it's just too hot and I'd like shade from the top. But with it up it gets even hotter. What is the best way to make the rear window into one that can be opened and closed? Has anyone done this?

A knife? Scissors? Seriously, you could talk to a shop that does tops in your area. They may be able to modify your top with a zipper for the window.
I had a zipper put in mine, as have others.
Does your window flap around at highway speeds when unzipped and lowered into the rear compartment?
Nope, it just sits there when unzipped.
And the top doesn't buffet up and down, either.
You want the zipper installed on 2/3's of the window so that the bottom part of the window is sewn and will just fold down into the cab when unzipped. I have to unzip and drop my window down before I put the top down. This keeps my window from folding and getting a crease in it.
I've had my top up and window unzipped a few times on a hot day. It does let the wind flow through the car nicely.
