I’ve removed the front and rear bumpers to have some work done, leaving four rectangular holes where the brackets pierced the body. I’d rather not drive around like this and would like to find some way to cover/plug the holes. Any ideas (besides installing nerf bars)?

Early (pre-1970) VW bumper bracket rubbers might fit.
You can buy the VW T1 bumper bracket gaskets and fill the center in with black silicone goop.
There are 3 different sizes of the front bumper oval black gaskets, they have a lip that is intended to catch sheet metal but the FB is too thick, cut off the inner lip temp tape and then silicone the opening spreading it on to the inner body....allow at least 24 hours dry time

If I may offer an alternative.... and depending on the size of you specific hole...., you can try your local hardware store... look for something like this;
- this specific one is a 1" x 3" plug. 38 cents a piece... you can paint it to match your cars color (if you have your color code and a small airbrush - like the ones used to paint models)...
- most stores here in Seattle, including the attached link store, carry multiple size plugs ( as small as 1/2" wide by 2" long by 1/4" high), and multiple materials- rubber and plastic. The referenced plug is actually designed/ used to plu tubbing/ fencing.

In Seattle we have a "Builders Hardware Supply" store that carries everything imaginable for doors, windows, fencing, wood work, etc...... their library of catalogs is as large as any public library... just take an idea/ squetch into a store that specializes in "hardware" and they will show you 10 possible options. Imagine every city will have a store like this ;-)
