Yeah.....I asked for a picture before. That would help a lot. There is a weep hole in the bottom of the bellhousing, and a drain plug at the bottom of the transmission case that fits (IIRC) a 17mm hex wrench, but there is no 1/4" threaded hole unless someone else put one in for something. But, without pictures we're just guessing and/or shooting blind.
An additional wide angle picture would help BUT it looks like its in the bell housing portion where the flywheel and clutch are located. Engine main seal behind the flywheel is/was probably leaking and PO fix was to let it drain out rather than sit in bell housing contaminating the clutch disc even more. Won't do any harm - but sure won't fix the problem.
That's the right size hole and generally in the right place for it to have been a fix that allowed you to lubricate a whistling clutch release bearing without having to remove the engine. After drilling the hole, you'd use a 5 1/2 inch long tube from a can of Moly Kote to squirt some molybdenum grease onto the bearing and then stick a rubber plug in the hole after you were done.
The fix is in the "Engine" section of the Bentley book for '66-69 beetles and ghias. See section 19.4.

This to me makes the most since, I do not as of yet have the whistling clutch release bearing sound. However I have ordered the can of Moly Kote molybdenum grease you mentioned for future use if needed, for now I have rubber plugged the hole as you suggested.
I am now satisfied in knowing the why and what for to my question.
