I had the same problem with both the lid and the hood initially.
I took the bolts out, raised the arms as they relate to the supports and re-drilled an eighth-inch higher in relation to the ground. The lid still fit convincingly into its pocket when it was down, and the extra eighth-inch clearance saved my paint.
I'm pretty sure I would have needed that extra eighth from the get-go if there had been a seal between the decklid and body, but I never installed one after my car was re-painted.
Down side for me was that it flopped up and down more easily, especially in reverse for some reason. I eventually bought another pair of arms -- which I still have -- drilled correctly.
You want 'em, they're yours. Might solve your problem without cheesing your arms up.
A far more impractical solution is to hack the back half of your car off with a recip saw and glass the decklid in. I don't suggest it without a team of engineers and stuntmen present.

I'm thinking that the brackets are to big. When I bought it, the guy said he had them fabricated.

So the read engine brackets extend past the lip of the opening? They also extend down to far. So far that then don't allow the engine to fit.

Before I say I need yours, let me see if I can work this out with a little brain work (and a metal blade). I think if I cut them down it will work.
