I have recently bought a factory built RHD Chesil 356 based on a 1971 Beetle chassis and running gear. The accelerator, brake and clutch pedals are very high when not depressed. Is there a way of reducing their height to provide a more comfortable driving position?

There are several good YouTube videos on the OEM pedal assembly. Some cover the RHD assemblies. I had issue with the adjustable bump stop when I rebuilt my '71 pan (ha, before internet). Seems there are different bump stops, some replacement pans have a different profile for the pedals, and the lower piece of each pedal has a tang that can be bent.
This is one - probably not the best - but a start.
Educate yourself about the amount of plunge required to work your master cylinder to stop the car in the event of a leak in one of the circuits. You should be able to adjust the pedal height without shortening the rod too much.
By pedal height, do you mean distance from the floor or the firewall?
Knowing what you mean would help.
If your feet are too close, you could get a different(longer) steering wheel hub to move the wheel and consequently the seat back, giving the tootsies more room.
You can also put spacers under the front of the seat to bend your legs a little, making it feel like the pedal are further away.
