Side Mouldings

I ordered and received today my side molding set from Sierra Madre and have a few questions.

1. There is one slide in clip with threaded end and nut, at what location on the body is it attached. I originally thought the kit would come with wit more of this style clip.

2. The smaller clips slide into the molding and the end protruding needs a hole to fit it into ie drill the body and what size hole?

3. The last question would be that the small piece behind the door handle is too short, solution?
